Batteries charging batteries, Help with some details?

Long story short, I want to make a battery case for my phone because you can't buy them for my model. I want to use a battery from a Samsung Galaxy Alpha so the battery can be hot-swappable. I know I need the board out of a real battery case or portable charger to regulate charge in and out for charging the phone with the battery and for charging the battery itself.

And here lies my question. If the Galaxy Alpha battery has an output voltage and mah that is different than the case's battery will the charge protection circuit still work safely for my purposes?

I want to also be able to just plug usb into the battery case to charge the case battery (galaxy alpha battery) and have that charge fill my phone up at the same time.
